Inside your intestines lives a vast, busy community of microorganisms that outnumber your own cells. Far from being passive, they help digest your food, train your immune system and influence how you feel from day to day.

This community, your gut microbiome, has become one of the most studied subjects in modern medicine, and for good reason. Its balance is increasingly linked not only to digestion, but to your energy, your mood, your hormones and even the condition of your skin.

What is the gut microbiome?


A microbiome is a community of microscopic life that shares a single environment. Your gut, meaning your intestines, is home to one of the densest microbiomes in nature: trillions of bacteria, alongside viruses, fungi and other microorganisms, representing well over a thousand different species.

These microbes are not simply along for the ride. They occupy space, break down food you cannot digest alone, and release a constant stream of compounds that affect the cells around them and, through them, the rest of your body.

Your gut microbiome is unique to you. It begins forming at birth and is then shaped by your diet, your environment, your medications and your lifestyle over a lifetime. No two people share exactly the same mix.


Why is the gut microbiome important?


The relationship between you and your gut microbes is mostly mutual. You provide food and a stable home, and in return beneficial microbes help you extract nutrients, hold back more harmful organisms and keep your immune system properly calibrated.


Picture your gut as a thriving garden. When the soil is rich and a wide variety of plants are flourishing, the whole plot is resilient and weeds struggle to take over. Deplete the soil, and opportunists move in.

This is why diversity matters so much. A varied, well-fed microbiome tends to be a stable one, while a depleted or unbalanced microbiome leaves the door open to problems. Because the gut touches so many systems at once, supporting it is one of the most effective foundations of whole-body health, which is central to our approach to wellness and regenerative medicine.

What does your gut microbiome do?

Your gut microbiome interacts with several of your body's most important systems. Some of these roles are well established, others are still being mapped, but together they show why the gut is sometimes described as behaving almost like an organ in its own right.


Digestion and nutrients

Gut bacteria break down the fibres and complex carbohydrates that your own enzymes cannot. In doing so they produce short-chain fatty acids, compounds that nourish the cells lining your gut and help keep the whole environment healthy. Certain microbes also help produce vitamins, including some B vitamins and vitamin K.


Immune defence

Your gut holds a large share of your body's immune cells, and your resident microbes help train them. Helpful species teach the immune system which organisms are safe, while also competing directly with harmful ones for space and food. A balanced microbiome is one of your strongest internal defences.


The gut-brain axis

Your gut and brain are in constant two-way conversation through a network of nerves, hormones and chemical messengers. Some gut bacteria help produce or trigger neurotransmitters that influence mood and sleep. This connection is one reason digestive upset and emotional wellbeing so often go hand in hand.

Metabolism and hormones

Your gut is also a major hormonal organ. Microbes and the cells lining the gut release signals that help regulate blood sugar, appetite and fat storage. Anatomy


Where is your gut microbiome?

Your microbes live throughout your digestive tract, but they are far from evenly spread. Conditions change dramatically from top to bottom, and different regions suit different organisms.

  • Stomach and upper small intestine are harsh, acidic and fast-moving, so relatively few microbes settle there.

  • Lower small intestine grows progressively more hospitable, with rising microbial numbers.

  • Large intestine, or colon, is the main hub, home to the vast majority of your gut microbiome. It is calmer and lower in oxygen, suiting the bacteria that do most of the fermenting and nutrient work.

Many of these colon-dwelling species are specialists that thrive only in this low-oxygen environment. They perform essential jobs there, but if they stray beyond the colon, into the small intestine or through the gut wall, the same organisms can cause problems. Location, not just identity, determines whether a microbe is helpful.


Conditions and disorders


What is dysbiosis?

Dysbiosis is the term for an unbalanced or unhealthy gut microbiome. In practice it usually means one of three things, and these tend to overlap:

  1. A loss of helpful, protective bacteria.

  2. An overgrowth of potentially harmful species.

  3. A loss of the healthy diversity and balance between species.

Once the balance tips, the gut's defences weaken, which makes it easier for less desirable organisms to take hold and harder for helpful ones to recover. This is part of why digestive problems can feel self-perpetuating.



What factors affect your gut microbiome?


Diet

Diet is the single biggest lever. A wide variety of plant fibres feeds a wide variety of microbes, which keeps the ecosystem diverse and resilient. A diet high in sugar, ultra-processed foods and saturated fat tends to do the opposite, favouring less helpful species and reducing diversity.


Antibiotics and medication

Antibiotics are sometimes essential, but they cannot tell helpful bacteria from harmful ones, and a course can deplete the microbiome considerably. Other medicines, including some acid-reducing drugs, can also shift the balance. A healthy gut usually recovers from short-term use, but repeated or prolonged exposure has a greater effect.


Stress and sleep

Through the gut-brain axis, chronic stress and poor sleep influence the gut environment and the balance of microbes within it. Looking after sleep and stress is therefore a genuine part of looking after your gut.


Age and lifestyle

Your microbiome changes across your life, shaped by ageing, alcohol, smoking and how active you are. Each of these gradually nudges the balance of organisms your gut can support.


What conditions relate to gut dysbiosis?


An unbalanced microbiome is associated, to varying degrees, with a wide range of conditions. The microbiome is rarely the sole cause, and research is ongoing, but the links are increasingly recognised:

  • Digestive conditions such as irritable bowel syndrome, inflammatory bowel disease and small intestinal bacterial overgrowth.

  • Metabolic conditions including obesity, insulin resistance and fatty liver disease.

  • Immune and inflammatory conditions, given the gut's central role in immune regulation.

  • Mood and energy, through the gut-brain connection.

  • Skin conditions such as acne, rosacea and eczema, via the gut-skin axis.


What are the signs of an unbalanced gut microbiome?

There is no single test that confirms dysbiosis, but the body often signals when balance is off. Common signs include:

  • Bloating, excess gas or abdominal discomfort.

  • Irregular bowel habits, such as recurring constipation or loose stools.

  • Persistent fatigue or low energy.

  • Food sensitivities that seem to come and go.

  • Flares of inflammatory skin conditions.


Can I test my gut microbiome?

Many companies now sell at-home stool kits that claim to analyse your gut microbiome. The science is genuinely exciting, but it is not yet mature enough for these reports to guide personalised treatment in a reliable way. In clinical practice we usually learn more from your symptoms, history and, where relevant, targeted blood testing than from a consumer swab. As the research advances, this is likely to change.

What can I do to look after my gut microbiome?

Most of the work happens at home, and the principles are reassuringly simple:

  • Eat a wide variety of plants. Diversity on your plate builds diversity in your gut. Aim for a broad range of vegetables, fruits, whole grains, pulses, nuts and seeds.

  • Prioritise fibre. Fibre is the main fuel for your beneficial microbes and the source of the short-chain fatty acids that nourish your gut lining.

  • Include fermented foods. Foods such as live yoghurt, kefir, sauerkraut and kimchi can introduce helpful microbes and add variety.

  • Use antibiotics carefully. Take them only when genuinely needed, and follow guidance on restoring your gut afterwards.

  • Protect sleep and manage stress. Both have a real, measurable influence on your gut through the gut-brain axis.

  • Limit ultra-processed foods, excess sugar and alcohol, which tend to favour the less helpful members of your microbiome.

Frequently asked questions


Can I test my gut microbiome?

At-home stool kits can describe parts of your microbiome, but the science is not yet developed enough for the results to guide personalised treatment reliably. We learn more from a clinical assessment of your symptoms, history and relevant blood markers than from a consumer report.


How long does it take to improve gut health?

The microbiome responds to dietary change within days, but lasting shifts in balance usually take weeks to months of consistent habits. Diversity is built gradually through a varied, fibre-rich diet rather than a quick fix.


Are probiotic supplements worth taking?

Some strains have good evidence for specific situations, such as after a course of antibiotics. For general health, a diverse diet rich in fibre and fermented foods usually does more than a generic supplement. We can advise on what is appropriate for you.


Is there a link between gut health and skin?

Yes. The gut-skin axis describes how gut balance and inflammation can influence skin conditions such as acne, rosacea and eczema. This is one reason we consider overall health when assessing the skin.
